I had a Minn Kota do the same thing. I assumed it was the switch in the head unit so i picked one up and installed it . same problem. Well I call Minnkota and take it to some aurtherized sevice center. Well cpl days later I call and the Person tells me its all set. I ask what the problem was and tells me the fishline on the prop chewed the seal/o ring and let water in lower unit and that it kinda shorts the electrical system. They replaced it (156$)and its been fine since. It might or might not be the problem but its my advise and hope it helps.

You might as well but a new one at that price,or reverse the battery pole to make it work right.
